First and foremost, make sure your own reflections aren't messing with the different exposures. You want to be as far away from the set as you possibly can. I usually rig enough USB extension cords for my computer to be well out of the light.
Secondly, you want all your lighting settings to be on manual, though you can use the automatic function to adjust them to the appropriate levels. If the settings are on automatic, then they'll constantly be changing in order to adapt to what the camera thinks is the best lighting, which will be different for each exposure.

Lastly, the flickering that you had, while I myself would want to fix it, wasn't nearly as bad as you're making it out to be. A little light flicker is fine, it's when the flickering is drastic that it becomes distracting.
